If I do this and click the link to Amazon from PBS will it still count? Or does it have to be directly from Amazon to count for anything?

Count for the percentage of the sale PBS gets when you order from Amazon?

Anything you order from Amazon (except maybe a kindle or ebooks) using the Amazon affiliate icon will give affiliate credit to PBS.

If you mean for PaperBackSwap to benefit from your Amazon purchases, you need to make sure that you go through one of the links here.  Then, PBS will get credit for any purchase you make (it's not limited to books, as far as I know).

Thanks to all who have answered.  I have wondered this myself, since sometimes I do purchase (used) books from Amazon.
