There is a graphic novel series by Phil Foglio called "Girl Genius". It is set in a Steam Punk era, and girl scientist is the main character. Is that what you're looking for?

My 11 year old son enjoyed ARtemis Fowl as well.  He is currently reading the series Percy Jackson and the Olympians.  Not sure if they are similar, but my son who is not a huge reader finished the first book in 2 days (365 pages)  It must have been good.

You might try the Bartimaeus Trilogy by Jonathan Stroud.

Any book by Garth Nix.  Engaging and mew material.  Stroud's good also.

Check out the Mysterious Benedict Society (there are two books in the series). They're excellent, and along the same lines, in my opinion.
