I have a copy of The Many Daughters of Afong Moy that I purchased at Costco and has additional content. The ISBN on the dust jacket does not match the ISBN in the system for the hardcover. However, the ISBN on the copywright page matches the system, not the dust jacket. Can I list this under the main listing in the system or do I need to create a listing with the ISBN on the dust jacket?

Good question! The ISBN on the copyright page is more reliable than the ISBN on the dust jacket. We run into occasional misprints on the dust jacket numbers.

Use the one in the copyright information.   If a receiver complains about the dust jacket, you can point out that the jacket is just an extra that wasn't required to be sent (assuming no receiver conditions on the request).
